Dear all,
This is a reminder of the Clinical NLP group meeting this week (on Thursday 29/11/2026, at 12 noon, UK time) on Teams.
This week, we will hear from Darya Shlyk, who now works at the University of Edinburgh and will present work she did as part of her PhD at the University of Milan on generative foundation models for biomedical entity linking.Speaker: Darya ShlykAffiliation: University of Edinburgh
Title: BeLink: Leveraging Generative Foundation Models for Biomedical Entity LinkingAbstract: The same clinical finding can be described in many different ways, which makes it challenging to turn unstructured clinical text into structured, machine-interpretable knowledge. Biomedical entity linking addresses this challenge by mapping mentions in text to standardized concepts in biomedical ontologies. This talk discusses how generative models can be leveraged to advance entity linking in specialized medical domains. I will present BeLink, a system that brings together several LLM-based techniques in a unified pipeline to improve linking accuracy while keeping inference efficient. I will walk through the system’s design and implementation, followed by a short demonstration using the Human Phenotype Ontology (HPO) as a running example. Finally, I will show how BeLink can be combined with LLM-based information extraction to enable end-to-end concept recognition from unstructured text.
**********************************The meeting is scheduled every last Thursday of the month at 12-12:50pm (UK time). I welcome all new members to the group. We are meeting once a month on Teams to discuss clinical NLP related research.
**********************************The upcoming invited speakers are:
November: Aryo Gema (PhD student in Informatics, University of Edinburgh)January: Mengxuan Sun, researcher at University of Aberdeen
If you have suggestions for speakers for next year or would like to present you own work, please let me know.
Best wishes,
Bea
